I have noticed that some of the plans are wrinkled and others are photographed at an angle, not square to the lens..

The wrinkled sheets don't allow stitching them together.

If you cannot flatten out the plan when you scan, you might sandwich the sheet between two pieces of plate glass and let it sit for a day or two before scanning. That will go along way to help flatten out the sheet. A good size piece of plate can be had at a glass shop. You should tell the owner what you plan to do, and he might have some material he can let you have for practically nothing. I got a sheet that had been a table top cover, and the owner cut it down for me.

If you don't have a scanner and are photographing the drawings, you might look into a copy stand, or a tripod, so you can get an image that is perpendicular to the lens. As film has fallen out of favor, tripods and copy stands can be had for very low prices; used. You can also find a used scanner for a very low price, if not for free.
